The other thing I will recommend is using the right version of Dolphin - the newest dev versions cause the controllers not to work. The only things I had a moderately difficult time with was doing Skyward Strikes and walking on tightropes, but it wasn't to the point where it was unplayable, and I probably could have configured the controls to make those easier. You just have to map the motion controls to combinations of buttons on your controller - that's pretty much up to you. I played through 100% of Skyward Sword about half a year ago using one of the knockoff wired pro controllers, but the only difference I've noticed with the actual pro controller is having to run Dolphin through Steam, otherwise the controller freaks out and continually power cycles. I'm guessing that that is probably not a concern though if you're using the pro controller? It's definitely possible, I'm just not sure about using any motion input for it.
